Seine Bilder gleichen inneren Landschaften, in welchen verschiedene Zeiten, Orte, Menschen in unterschiedlichen Perspektiven zusammentreffen. Die Bilder seines Frühwerks sind dunkeltonig und schwer. Ein dicker Farbauftrag zeichnet seine Ölgemälde aus. Der Farbauftrag wurde zusehends heller, leichter und flüssiger. Zeitlebens war es Mahrers Anliegen, die zähe, schwere Materie der Ölfarbe in eine aquarellartige Leichtigkeit zu transformieren. In seinen Bildwelten versuchte er, nicht bloss das Abbild des Porträtierten zu zeigen, sondern gleichzeitig dessen Wesen und Schaffen miteinzubeziehen. Das Porträt des Baselbieter Regierungsrats Paul Jenni, das Mahrer im Auftrag der Regierung gemalt hatte, löste eine heftige kulturpolitische Debatte aus und wurde zurückgewiesen. Schliesslich wurde es vom Stadthalteramt Arlesheim angekauft.
